Our client, a world leader in diagnostics and life sciences, is looking for an "Bioinformatics Software Engineer" based out of South San Francisco, CA.
Hybrid Role 2 days onsite
Job Duration: Long Term Contract (Possibility Of Further Extension)
Pay Rate: $56.40/hr on W2

Job Description:
We are seeking a Bioinformatics Software Engineer to support software systems and data workflows in a Next-Generation Sequencing (NGS) laboratory environment. The role involves developing and maintaining applications and pipelines used for sequencing data processing, laboratory workflow management, and data analysis. The candidate will collaborate with scientists and bioinformaticians to ensure reliable data processing and scalable analysis workflows.
Key Responsibilities:
  • Develop and maintain software applications using Java and Python to support sequencing lab systems.
  • Build and support bioinformatics pipelines using Workflow Description Language (WDL) and Cromwell Workflow Engine.
  • Write and optimize queries in Oracle Database using SQL/PL-SQL for data processing and integration.
  • Develop automation scripts using Bash for data workflows and analysis tasks.
  • Integrate laboratory systems such as Laboratory Information Management System (LIMS) with sequencing platforms and analysis pipelines.
  • Support pipeline execution in HPC environments and cloud platforms like Amazon Web Services.
  • Troubleshoot pipeline performance and maintain documentation and version control using Git.
Qualifications:
  • Bachelor's or Master's degree in Computer Science, Bioinformatics, Computational Biology, or related field with 3+ years of experience.
  • Strong experience with Java, Python, SQL/PL-SQL, and Bash scripting.
  • Experience with bioinformatics pipelines, workflow automation, and scientific data systems.
  • Knowledge of NGS workflows, HPC environments, and container technologies such as Docker is a plus.
