A Molecular Dynamics (MD) Simulation Intern assists in computational modeling of molecular systems to study their behavior over time. This typically involves using software like GROMACS, LAMMPS, or AMBER to run simulations, analyze results, and validate them against experimental data. Interns may work on optimizing simulation parameters, scripting automation workflows, or visualizing molecular interactions. The role is crucial in fields like drug discovery, material science, and biophysics, helping researchers understand molecular mechanisms at an atomic level.
As a Molecular Dynamics Simulation Intern, you can expect to work on projects involving the setup, execution, and analysis of molecular simulations to study the behavior of biological or materials systems at the atomic level. Your daily tasks may include preparing input files, running simulation jobs, analyzing output data, and collaborating with researchers to refine computational models. You'll often work closely with experienced scientists and fellow interns, gaining hands-on experience with advanced simulation tools. This role offers valuable opportunities to develop technical expertise and contribute to ongoing research, which can open doors to future academic or industry positions in computational science.
To thrive as a Molecular Dynamics Simulation Intern, you need a solid background in chemistry, physics, or related fields, along with knowledge of molecular modeling concepts. Familiarity with simulation software such as GROMACS, LAMMPS, or AMBER and basic programming skills in Python or C++ are often required. Strong analytical thinking, attention to detail, and effective communication are valuable soft skills for interpreting results and collaborating with research teams. These competencies are crucial for performing accurate simulations, troubleshooting computational issues, and contributing meaningfully to scientific projects.

CONTEXT OF THE JOB:
The Department of Chemistry and Biochemistry is a nationally ranked, research-intensive unit with over $25 million dollars of research-grade instrumentation including spectrometers (nuclear magnetic resonance, mass, optical, x-ray), chromatographs (gas and liquid), vacuum equipment (pumps, chambers) and laboratory equipment (analytical balances, centrifuges, motors, refrigeration and other temperature-controlled devices, etc.).
The primary function of this position is to conduct research regarding the molecular architecture of the HIV virus in the group of Prof. Juan R. Perilla (http://biophysics.chem.udel.edu).The U.S. National Institutes of Health-funded projects are focused on the design, development, and execution of computer simulations of system related to the maturation of the HIV-1 virus. Preference will be given to applications with expertise in 1) protein dynamics; 2) molecular dynamics simulations; and 3) high-performance computing environments. Prior programming experience is preferred but not required. The postdoctoral scientist will design, perform, and develop new scientific tools for the analysis of long-time and/or large-scale molecular dynamics simulations in collaboration with the PI. The postdoctoral scientist will also collaborate with structural biologists (Yale University and virologist (Vanderbilt University). The selected candidate will participate in the development, testing and implementation of novel computational methods that incorporate experimental data and the preparation of technical reports and peer-reviewed publications; and the dissemination of project results at professional meetings. Potential applicants are strongly encouraged to contact Juan R. Perilla (biophysics@udel.edu) prior to submission. Candidates should submit a CV and the names, phone numbers and email addresses of three references through the University of Delaware Jobs website. The initial appointment is for one year with the possibility of renewal. Review of applications will begin immediately and will continue until the position is filled.
MAJOR RESPONSIBILITIES:
Conduct research at University of Delaware in the Perilla Group Lab
