BEPC is actively looking for Computational Pathology Scientist, in South San Francisco, CA area!

W2 Contract โ€“ 6 months with possible extensions!

Summary of the Role:

BEPC is seeking a highly motivated Computational Pathology Scientist to join our client's site in South San Francisco, CA. This role will support the Digital Pathology team in revolutionizing the analysis of digital histopathology slides by leveraging computational methods to enhance pathological evaluations traditionally performed solely by humans.

The Translational Safety, Pathology team provides pre-clinical pathology assessments of risk. Within this group, the Digital Pathology team focuses on integrating cutting-edge digital and computational techniques into pathology workflows and developing computational tools to support pathologist-driven identification and interpretation of findings.

This role involves contributing to the development and application of image-processing methods and pipelines using both conventional techniques and advanced methods such as machine learning and deep learning. The successful candidate should be proficient with commercially available image analysis software and able to perform basic statistical analyses and data visualizations. Ideally, the candidate will also contribute to the development and implementation of new AI-powered image analysis algorithms and should have programming expertise, particularly in Python.

The role requires close collaboration with pathologists to design and execute image analysis workflows tailored to biological questions, as well as working with computational and data scientists across various departments. Strong interpersonal and communication skills, as well as a passion for interdisciplinary collaboration, are essential.

Summary of Duties and Responsibilities:

  • Contribute to the development and application of image-processing methods and pipelines using conventional and advanced computational techniques.
  • Apply machine learning and deep learning approaches for digital pathology image analysis.
  • Perform image classification, semantic segmentation, and other computer vision tasks.
  • Process and analyze gigapixel whole-slide images using tools such as OpenSlide or similar libraries.
  • Perform statistical analyses and create data visualizations.
  • Collaborate closely with pathologists to design and execute image analysis workflows tailored to biological questions.
  • Work with computational and data scientists across multiple departments.
  • Contribute to the development and implementation of AI-powered image analysis algorithms.
  • Participate in iterative design processes and incorporate feedback from cross-disciplinary teams.

Qualifications:

  • Education: MS or PhD-level scientist. Minimum 5 years of experience
  • Strong programming proficiency in Python and scientific computing libraries including NumPy, Pandas, Scikit-learn, and OpenCV.
  • Experience with version control systems such as Git and collaborative platforms like GitHub or GitLab.
  • Solid experience in classical and modern image analysis techniques.
  • Experience applying machine learning for image classification and semantic segmentation.
  • Hands-on experience processing and analyzing whole-slide images using OpenSlide or similar tools.
  • Excellent communication skills with the ability to explain computational concepts to pathologists and biologists.
  • Strong collaborative mindset with the ability to work effectively in cross-disciplinary teams.

Preferred Qualifications:

  • Deep expertise in advanced deep learning models for digital pathology, including instance segmentation.
  • Experience with PyTorch, Detectron2, TensorFlow, or Keras.
  • Experience using HPC environments and job schedulers such as SLURM.
  • Experience with commercial digital pathology platforms such as HALO, Visiopharm, or QuPath.
  • Experience building and managing data pipelines with workflow orchestration tools such as Dagster or Airflow.
  • Experience developing simple GUIs using Python frameworks like Tkinter or PyQt.
  • Familiarity with cloud computing services, particularly AWS EC2.
