Python Biology information

What are the key skills and qualifications needed to thrive as a Computational Biologist specializing in Python, and why are they important?

To thrive as a Computational Biologist with a focus on Python, you need a strong background in biology, bioinformatics, and programming, typically supported by a degree in biological sciences, computer science, or a related field. Familiarity with Python libraries like Biopython, NumPy, and pandas, as well as experience with data analysis tools and version control systems such as Git, is essential. Analytical thinking, attention to detail, and effective communication are crucial soft skills for interpreting biological data and collaborating with interdisciplinary teams. These competencies enable accurate data analysis, innovative research, and effective teamwork in advancing biological discoveries.

How do Python Biology professionals typically collaborate with interdisciplinary teams in research settings?

Python Biology professionals often work closely with biologists, data scientists, and software engineers to analyze complex biological data. Collaboration usually involves translating biological questions into computational tasks, developing data pipelines, and presenting findings in a way that is accessible to both technical and non-technical stakeholders. Regular meetings and code reviews are common practices, ensuring that the software developed aligns with the scientific goals of the project. This interdisciplinary approach not only enhances research outcomes but also provides valuable learning and growth opportunities for team members.

What is a Python biologist?

A Python biologist is a professional who uses the Python programming language to analyze and interpret biological data. They often work in fields like bioinformatics, genomics, and computational biology, developing software tools to process large datasets such as DNA sequences or protein structures. Python biologists help translate complex biological problems into computational solutions, enabling researchers to gain insights that would be difficult to achieve manually.

What is the difference between Python Biology vs Bioinformatics Analyst?

AspectPython BiologyBioinformatics Analyst
Required CredentialsBiology degree, Python programming skillsBiology or related degree, Python and data analysis skills
Work EnvironmentResearch labs, biotech companies, academic institutionsResearch institutions, biotech firms, healthcare organizations
Industry UsageData analysis, modeling biological systems using PythonAnalyzing biological data, developing pipelines, interpreting results

Python Biology focuses on applying Python programming to biological research, often emphasizing coding and data modeling. Bioinformatics Analysts combine biological knowledge with data analysis skills, including Python, to interpret complex biological datasets. Both roles require programming skills and work in similar environments, but Python Biology is more research and development-oriented, while Bioinformatics Analysts focus on data interpretation and analysis.

Job description

Overview
Black Canyon Consulting (BCC) is searching for a Senior Software Developer (VDB) to support National Center for Biotechnology Information (NCBI). This opportunity is full time and onsite at the NCBI in Bethesda, MD.
The Senior Software Developer will work on solutions to support continued development of NCBI's Sequence Read Archive (SRA) - the world premier archive of Next Generation Sequencing (NGS) data and is a part of international collaboration that includes archives in Europe and Japan. SRA makes biological sequence data derived from NGS available to the research community to enhance reproducibility and allow for new discoveries by analyzing and comparing data sets. SRA is a BigData archive measured in tens of petabytes of stored data. The future development of SRA will make this data more useful for wide variety fields: Medical Health (genetic diseases, cancer, etc.), Public Health (food safety monitoring, antimicrobial resistance, viral outbreaks, etc.), microbial diversity, and many more.
The VDB team is responsible for developing and maintaining the database layer of SRA and a set of client-side tools that provide access to the SRA data for members of the research community. The current focus of the development effort is on utilizing cloud technologies to achieve higher stability, reliability and performance of the libraries and tools, while keeping the storage requirements of the SRA under control.
The team uses C++11 and Python. The development environment is Linux, gmake/Cmake, with github for source control, TeamCity/Jenkins for CI/CD. Some of the projects are also maintained on Windows (MS Visual Studio, Apache Ant). The team practices a form of Agile development process, involving daily stand-ups and test-driven development.
NCBI is part of the National Library of Medicine (NLM) at the National Institutes of Health (NIH). is the world's premier biomedical center hosting over six million daily users that seek research, clinical, genetic, and other information that directly impacts biomedical research and public health - at NCBI you can literally help to accelerate cures for diseases! NCBI's wide range of applications, platforms (node, python, Django, C++, you name it) and environments (big data [petabytes], machine learning, multiple clouds) serve more users than almost any other US Government Agency according to .
We attract the best people in the business with our competitive benefits package that includes medical, dental and vision coverage, 401k plan with employer contribution, paid holidays, vacation, and tuition reimbursement. If you enjoy being a part of a high performing, professional service and technology focused organization, please apply today!
Duties & Responsibilities
  • Development, implementation, testing, and continued maintenance of the VDB Library, the SRA Toolkit and related projects.
Participate in development of "cloud ready" tools and pipelines to support sustainable scalability and enable use by collaborators and scientists in the field.
  • Learn new technologies, keep up with the internal systems, and share your knowledge with the team.
  • Lead other developers.
Requirements
  • 5+ years experience and demonstrated proficiency in Object-Oriented programming using C++
  • Programming experience in a Linux environment.
  • Experience with Cloud technologies:
    • AWS: EC2, S3, Lambda
    • Google Cloud Platform: GKE, Google Store, Cloud functions
  • Fluency in some of scripting languages such as bash, perl, or python
  • Ability to work with JSON and similar structured document formats
  • Experience with network programming, multi-threaded programming
  • Experience with SQL and relational databases
  • Experience with open source projects
  • Experience with Agile development methodologies
  • Experience with CI/CD pipelines, unit tests, integration and regression testing
Bonus Skills
  • 5+ years of working with genetic and biological data
  • Demonstrated active involvement into open source communities (github, etc.)
